Using the auto-filter setting as you describe seems to be the best way, and the only way, to filter out all closed items in the Customer Portal. You're right, your users can use the built-in filters to see any one status at any one time, but not multiple statuses at once.

The auto-filter option will filter out those closed items, and there will be no way to search them. There is no way to both allow your users the option to search for closed items, and to also filter them completely from the main grid view.
